I am trying to pass gift card numbers to a web based PoS application. Would (or should) this type work?

probably. It's just a reader. You can pass data into notepad with it. I'd check with the PoS application though, because whatever format they require it to be submitted in is what determines the equipment you need.

does magtek read cards with new security chip?

The mag tek reader only reads magnetic strips. It does not read smart cards or any type of EMV card.
